They actually make a spray on paint for ceiling stains. It is the best as it is formulated for those specific kind of stains. You can also use any brand of stain killer if you want to paint the entire ceiling. If you do that you can have the primer tinted to a lighter or slightly darker color shade than the ceiling is now but not the same color you are going to paint on so you can see where you painted. First, eliminate the cause of water stains. You need to get any moisture still there out. Blow dryer etc. Prime with kilz brand primer and let it stand for a week or two. If no spots reappear you did good. Repaint original color.
I have been successful in doing just what you are trying. It may be overkill but I use three (3) coats of Kilz primer and two coats of paint. It's been 4 years since I did the bathroom and I just looked to make sure I wasn't lying. I'm not, it still shows no sign of bleeding through.

As long as there is no more leaking water, and the surface is dry, make sure the surface is clean, and first apply a primer, followed by one or two coats of paint. Make sure the primer and paint are the same base - either laytex or oil based.
PRIMER, PRIMER, PRIMER!!! Painting without it is a waste of time and money.
